Aye, it's going well so far.

Also, an oddity I didn't notice, again, didn't change these - the blank Magitek slots in the non-Terra doods are showing up as rows of question marks, and when used they do nothing.
It's probably just me, but I'm not understanding what exactly you mean. The blank magitek slots for the non-terra dudes? And when used they do nothing...yeah, you got me lol. Sounds like some cryptic riddle! Is this a something that can have a pic taken of it?

Ah, this. It's a bug with ff3usme once you do any sort of edit with the magitek skills, then change them back. You must have done this?

Ah well. Figures I'm fine on my own working all week, then the weekend brings this stuff. :p

On the plus side, checked all the sprites, reimported as needed, everything is a-okay now. So I didn't lose any work, yay.

Ouch! I've got no idea on this on‌e =X It's a very strange time for that to happen, right in the middle of that battle event...
I'd suspect other battle events/further testing would yield even more glitchyness elsewhere, meaning not just that one. But, who knows. Any semi-recent backup that it's working?
Something got all f'd up, obviously.
No, tested my back-ups to last weekend. Nada. And I didn't touch battle events.

So... how about that debugger? :/ Would other folks have ideas on what to look at?

EDIT - Did it again and hit the fast forward key on the emulator, just to see what happens. And eventually... it fixed itself and I woke up in Arvis' house like normal.

This game is totally trolling me at this point.
Well, if it were me going about identifying and fixing this, I would make a patch of your hack thus far, then patch a clean rom and have it do a patch report, then look at all the banks and affected ranges trying to match up and identify anything that looks suspicious. Sometimes I've had to dump clean data back over basically everything in the patch report, until I can narrow down exactly which address is the culprit. It's a b*t*h, but in the long run will help you to revert the damage, whatever it may be.
Okay. How do I make a patch of my hack, then? I dunno if a patch report will do any good, though - I haven't had any troubles with the patches in this part of the game and have done no Hex stuff this week. Unless something I did only now conflicts?
