Do the Chocobo graphics right there affect all instances of Chocobo's (In levels, Setzer's Chocobop, etc)?

Yeah, I believe FF3usME now has support for it. I don't know how much however. If it is missing anything in FF3usME, you can always fall back on the traditional methods of manually swapping out graphics.
