Do these glitches only appear when fighting your custom boss, or every battle?
Have you applied any patches to your ROM?
There is no good reason I can think of for those glitches just from editing the battle script, so I'm assuming it's something else that got messed up.

I would have to guess that she applied a patch or patches incorrectly - some patches are intended to be patched on a 'headered' ROM, and some patches are made for 'non-headered' ROMs. It usually states this in the readme for the patch. patching incorrectly will place the data at the wrong place, and battle glitches are a common sign of this. To find out if the ROM is headered or not, open up the ROM in a hex editor and if it has 200 bytes of 00 there, it is headered. You can remove the header with the hex editor and/or add a header with SNESTool.

To try and solve this problem it would be helpful to know what patch or patches were applied to the ROM. If it can't get solved, I would suggest dumping the boss script over to a clean ROM or working backup with FF3usME and trying again. Then re-add the patches back one by one and see if one of them screws it up again.

So to sum it up, I believe patches were not done right, resulting in the glitched battles.

thats the problem right there

you need to be using a 1.0 rom

also a lot of these patches seem to be ones you yourselves created (if I had to guess) if this is the case you are going to have to redo them on a 1.0 rom and re-apply them

"Sometimes ninjas do wrong to each other, and in dat way the force of tha earf' comes around da moon - and at that presence, da dirt, it overshadows the grass, so you're like, I can't cut dis grass, there's no sun comin' through. So in order to enable each other the two fruits have to look each other in da eye and understand we can only be right, as da ripe is wrong, you know what I mean?"
