I had an idea a few years ago, so I don't remember it all now, the basic story was a sort of sequel to FFVI. At the end of the game, Tritoch/Valigarmanda time warp the entire party into the past for some reason (aka at the beginning of the game's events), I believe it was Banon's wish to create a peaceful resolution and not get this ending. Since they (good guys) retain their memories of things yet to come, they change the course of events such has Banon preventing Gestahl from forming his empire, instead making his "empire" (I used another word instead of empire, maybe Republic/Federation or something) of his own with the "Returners" (good guys in the original FFVI). Current time, Edgar is the ruler of this empire with Banon by his side. But there's a small group who opposes them.

Kefka (non-crazy) along with Biggs and Wedge steals three Magitek Armor (Magitek technology exist, and they are collaborating with the esper. So no espers enslavement compare to the Gestahlian Empire) from Vector and try to get to Tritoch/Valigarmanda in Narshe for answers of these deja vu they are experiencing. So yeah, the premises is simple, you play the "bad guys" instead of the good guys. The main purpose of this is to restore the timeline to the way it was. The story would be semi-comical and dramatic/serious. The Gil character being named after gil, the currency of the world. A character would say: "Do you have a gil", and Gil would reply that he's right there and the party already have a Gil. Lots of characters would experience deja vus; for example on the Floating Continent, Gestahl would say this place his familiar and he's trembling. Kefka would tell him that he's afraid of height. But Gestahl would reply that he's more scared of lightning at the moment. Duncan would often be mistaken for Banon, by both the party and Returners. The "bad guys" have vague/misty memories of the past compare to the "good guys". Anyways, this came to me when I wanted to play the Lucavi/Church faction in FFT instead of Ramza's group. From memory, the characters are as follow:

Terra: Replaced by Kefka, Morph/Trance replace by Summon command due to his connection to espers.
Locke: Gilbert/Gil, the merchant who will do anything for gil. He loves gil, and he hates wasting precious items like Elixirs since they sell for a lot of gil. He has the Steal command.
Cyan: Siegfried, him and his remaining Doman are rebelling against the "empire". They surrender when the castle falls, Siegfried joins the party. He has the SwdTech/Bushido command.
Shadow: Baram, tries to brings Clyde/Shadow back to his senses. He has the Throw command, no Interceptor.
Edgar: Draco. Remove Tools and replace with Runic. Betrays Banon to join the rebels.
Sabin: Duncan, wants to save Sabin/his pupil who's lost his way since he's fighting for the "empire", the empire is not what it seems. He has the Blitz command.
Celes: General Leo. Runic removed and given to Draco. He has the Shock command. The same old Leo, no personally change. The "empire" seems a little bit fishy.
Strago: The former emperor himself, Gestahl living his days quietly in Thamasa. He has the Lore command.
Relm: Wedge, after having his Magitek Armor blown up in Narshe by the frozen Tritoch/Valigarmanda and teleported to Thamasa. He retires from fighting and becomes a world renown painter. NPCs art collectors/lovers mention him throughout the game. He has the Sketch command.
Setzer: Daryl, Setzer with knowledge of the past changes her fate. Having a near death experience, she becomes more rebellious. Remove Slots and replace with Toots.
Mog: Maria, reverted by the moggles to be a goddess. Draco searches for her, she got kidnapped by... moogles. This is kinda like the Ewoks with princess Leia. She has the Dance command.
Gau: Biggs, was teleported unto the Veldt by the frozen Tritoch/Valigarmanda. Did everything to survive. His time on the Veldt made him a little crazy. He has the Rage/Leap command.
Gogo: Cid, gets to equip all commands, including the Summon and the dummied out Slots/Trance or any other commands. Trance would make Cid equip an exoskeleton. Cid is responsible for creating the  machines for Banon's "empire", Him fearing that Cid would eventually betray him in the new world, he exiles Cid on Triangle Island with the Zone Eater leaving him to his fate.
Umaro: Since Lonewolf appears to be "wild" or "plays by his own rules". This would befit him. Changing his Tackle/Throw Ally/Blizzard with thieving skills/backstabbing skills.
Kefka: Banon, as the story progress. Banon shows signs that he's become corrupted by power. He doesn't do "evil" stuff like Kefka, such as poisoning the water supplies of Doma Castle, etc. He's different than Kefka, but when push into a corner, he becomes desperate (aka World of Ruin) to kept things from falling apart.
Gestahl: Edgar, the benevolent ruler. Used by Banon.
Arvis: The regent of Figaro.
Leo: Cyan takes his place. His wife and son are alive since the poisoning never took place.
Terra: She's kind of like Beatrix of FFIX. The "empire"'s trump card sort to speak. The party battles her in her esper form (I once found a "monster" sprite of her) multiple times. She question herself, what she is doing is right or wrong.
Edgar: Ends up being killed by Banon when he goes crazy. He accidentally kills him, but blames the party for his death and ruining the "perfect" world he tried so hard to keep peaceful because the "bad guy" are doing "bad guy" stuff such as trying to restore the timeline.
Sabin: Sabin and Duncan have a one-on-one match in Thamasa, Duncan pursued Sabin to leave the "empire". Banon appears and tries to kill Duncan, but Sabin takes the blow at Thamasa after he defects from the "empire" and dies from his wounds. He doesn't die instantly like Leo, has a death scene after the battle.
Umaro: The bouncer of Vector. He takes the place of the Guardian, etc. The Guardian machine still exist, but most occasion its Umaro. Umaro also leads the party to the banquet, etc.

I don't remember what the other characters did specifically, I know they had position in the empire's army, mostly serving as commanders, etc. Most of the time, they question why the party or NPCs oppose them (opposing their peace) since they only want to make/keep the world peaceful and keep the "bad guys/party" from ruining it. The original World of Ruin is replaced with a green world after its "destruction" or in this case, "alteration". The new world would look vastly different. The bosses would be the Returners themselves like Locke and Shadow/Clyde instead of the eight dragons, Hidon, etc. Imperial troops sprites are switch with Returners sprites obviously. The Statue of the Gods are replace by the fallen Returners (all 14 characters + Interceptor); Locke, Sabin, Setzer, etc instead of the vanilla enemies. They would use their original powers. Celes would Runic, Terra would cast Magic, Sabin would Blitz, Setzer would use Slots abilities, etc. Obviously sprite modification would be needed. Banon would be the final boss.
