MetroidQuest doesn't come on the forum anymore. What are you talking about exactly? The boss battle? the events?
For the boss battle you just need to write an monster script with FF3usME and import the sprites with FF3SE. You could even open the hack and check the monster script. For the events, well I dunno how much he changed them, but event editing is easy with the available documentation. If no events were modified, you just need to replace the NPC sprites and/or palette with FF3usME.
