I'm having an issue where forums are marked as having new posts when I've already read everything new. I have to click the "mark all forums read" button to clear them.

Yeah, you kinda have to work your way backwards through all the levels to get the read posts to apply properly.

This is the regular MyBB engine behavior. I have not changed anything regarding this. I still have a hard time figuring why they went to this kind of approach. It's not the best system for the least we could say.
