I create an IPS patch and reverse patch for every change I'm making as well as keeping backup ROMs. I created some command line utilities that can do data insertion (songs, instruments). I document most of my stuff; I keep and txt file for each event I'm tweaking or creating with comments. Same goes for ASM change, except I use xkas.

My biggest preoccupation would be to insert all modified events at once, I think m06 solution is really good, I should probably do something similar too. Maybe also create a way to apply multiple .asm file and patches all at once. Batch files sound like a good idea.
